Floors were sanded and first coat of water based was put down. Is it possible for my contractor to get these water damage stains fixed before putting down the remaining coats?

How do I insulate this properly? There was a bunch of fiberglass above the drywall before I took it down, there was also a vent in the drywall to let warm air up there and freezing air would come down.
